How would I say 'it': IE:

My school is awesome, it has 3 classes.

What does this have to do with french lol.
You're saying your school has three french classes?

Mon école est excellente,
1) elle a trois classes
2) Il y a trois classes (I'd opt for this one, "there are 3 classes")

Well, school (école) is feminine, therefore one would say elle a ..
